一种用于碱基编辑的复合物及其在治疗肝豆状核变性中的应用

技术领域

本发明涉及基因编辑领域,具体涉及一种用于碱基编辑的复合物及其在治疗肝豆状核变性中的应用。

背景技术

肝豆状核变性(hepatolenticular degeneration,HLD)又称Wlison病(WD),是一种常染色体隐性遗传的铜代谢障碍疾病。WD是以铜代谢障碍引起的肝硬化、基底核损害为主的肝脑变性疾病。WD的临床上表现为进行性加重的椎体外系症状、肝硬化、精神症状、肾功能损害及角膜色素环K-F环。据统计,世界范围内的WD患病率为1/10000到1/30000之间且杂合子频率约为1/100-1/200,而WD在中国的发病率高于其他西方国家。

WD的铜代谢障碍的具体表现有:血清总铜量和铜蓝蛋白减少而疏松结合部分的铜量增多,肝脏排泄铜到胆汁的量减少,尿铜排泄量增加,许多器官和组织中有过量的铜沉积(尤以肝、脑、角膜、肾等处为明显)。过度沉积的铜可损害这些器官的组织结构和功能而致病。据发现,WD的发病机制是编码铜依赖性的P型ATP酶的ATP7B基因异常,影响了ATP酶的正常结构和功能,进而导致体内铜的蓄积而影响肝脏、大脑等器官组织及神经系统。肝豆状核变性为常染色体隐性遗传性疾病。致病基因ATP7B的变异位点繁多,且基因突变位点具有种族特异性。针对中国人群的大规模研究表明,在鉴定的569名汉族WD患者的p.ATP7B中,p.R778L、p.P992L和p.T935M是亚洲人占比前三的常见突变。根据对单碱基编辑突变造成hATP7B疾病的突变频率分析,R778L和P992L这两种突变在亚洲人中占比最高,分别占比30%及15%,且大多数病人为杂合突变。

发明内容

第一方面,本发明提供了一种复合物,其特征在于,包括:

(a)腺嘌呤碱基编辑器;

(b)向导RNA;

其中,所述腺嘌呤碱基编辑器为ABE8e NG,所述向导RNA的原位间隔序列包括SEQID NO:8-14所示的序列中的一种或多种。

在一个实施方案中,所述向导RNA的原位间隔序列为SEQ ID NO:10所示的序列。

第二方面,本发明还提供了上述复合物在制备治疗肝豆状核变性的药物中的应用。

在一个实施方案中,所述肝豆状核变性由P992L突变引起。

第三方面,本发明还提供了一种用于肝豆状核变性治疗的试剂盒,其包括:(a)编码碱基编辑器的核酸序列,所述碱基编辑器为ABE8e NG;

(b)编码向导RNA的表达构建体,所述编码向导RNA的表达构建体包括SEQ ID NO:1-7所示的序列中的一种或多种。

在一个实施方案中,所述编码向导RNA的表达构建体包括SEQ ID NO:3所示的序列。

第四方面,本发明还提供了一种体外编辑与肝豆状核变性有关的P992L突变的方法,所述P992L突变为ATP7B基因的c.2975C>T突变,所述方法包括:

(1)使含所述P992L突变的多核苷酸与腺嘌呤碱基编辑器接触,其中所述腺嘌呤碱基编辑器与向导RNA复合;

(2)所述腺嘌呤碱基编辑器在所述向导RNA的引导下,靶向所述含所述P992L突变的多核苷酸;

(3)所述腺嘌呤碱基编辑器中的腺嘌呤脱氨酶将所述含所述P992L突变的多核苷酸中的腺嘌呤脱氨以生成次黄嘌呤;

(4)所述次黄嘌呤经依赖DNA的修复和复制转变为鸟嘌呤,使得所述含所述P992L突变的多核苷酸中所述P992L突变处实现A·T至G·C改变,进而将ATP7B蛋白第992个氨基酸L回复为P;

其中,所述腺嘌呤碱基编辑器为ABE8e NG,所述向导RNA的原位间隔序列包括SEQID NO:8-14所示的序列中的一种或多种。

在一个实施方案中,所述向导RNA的原位间隔序列为SEQ ID NO:10所示的序列。

第五方面,本发明还提供了一种细胞,其包括上述复合物。

在一个实施方案中,所述细胞为人类细胞或哺乳动物细胞,所述细胞为离体的或体外的。

有益效果

本发明提供了一种复合物,其包括碱基编辑器ABE 8e NG,以及一种或多种设计的不同长度的sgRNA。本发明提供的复合物能够高效地、直接地纠正致病基因ATP7B的P992L突变位点,将该突变位点中编码P的碱基CTC回复成编码L的碱基CCC,有望应用至肝豆状核变性的治疗。

如本文所使用,“原位间隔序列(spacer或protospacer)”是指sgRNA序列中能够结合目标靶DNA序列并将核酸酶(例如Cas9)引导至目标靶DNA序列(例如靶DNA基因座)的序列,所述原位间隔序列与目标靶DNA序列互补或部分互补。

如本文所使用,术语“PAM(前间隔序列相邻基序)”是指大约2-6个碱基对的DNA序列,其是核酸酶(例如Cas9)的重要靶向部分。通常,PAM序列位于任一链上,并位于核酸酶(例如Cas9)切割位点的5’到3’方向的下游。在本发明中,“ABE 8e NG”的PAM为“NG”(5′-NG-3′),其中“N”是任何核碱基(腺嘌呤(A)、鸟嘌呤(G)、尿嘧啶(U)、胞嘧啶(C)或胸腺嘧啶(T)),后跟一个鸟嘌呤(“G”)核碱基。

实施例一

对hATP7B P992L进行突变碱基分析,发现其是由CCC>CTC突变引起的(图1)。目前基于spCas9衍生的碱基编辑器众多,例如基于ABE7.10产生的密码子及核定位序列优化版本ABE max、识别NG PAM的ABE NG和ABE NG max、识别NG、NGG、GAA和GAT的ABE xCas9等。对于不同的靶点,不同编辑器的编辑效率存在差别。

基于设计的15-20nt sgRNA(序列如表1、表5所示),通过基因组编辑验证,发明人测试了PAM为NG或NGG的不同编辑器(ABE 8e、ABE7.10、ABE max、ABE NG max、ABE 8e NG)对P992L位点的编辑效率(图2)。尽管上述编辑器都被报道能够纠正致病位点,但本实施例发现,在纠正P992L位点上,仅有ABE 8e NG呈现最大的优势,即编辑效率远超过其他编辑器,平均实现46%的编辑效率(图3)。

实施例二

ABE 8e NG是通过进化TadA得到的ABE变体。由于上面的实施例已经验证ABE 8eNG对P992L位点的编辑效率较佳,因此本实施例采用ABE 8e NG编辑器来进行后续实验。

之前已有研究验证,不同的sgRNA以及不同长度spacer的sgRNA可能会影响对于某些靶点的编辑效率。因此,基于P992L位点,发明人设计了两种sgRNA,并通过改变这两种sgRNA的长度,构建了不同长度spacer的sgRNA(如表1、表5所示)。发明人发现,不同sgRNA以及不同长度的sgRNA对转基因细胞系产生的编辑效率有明显差异。

如图4所示,15-20nt sgRNA的编辑效率最高。本发明提供的sgRNA和ABE 8e NG编辑系统对P992L位点进行编辑的示意图,如图5所示。通过体外碱基编辑证实,本发明提供的sgRNA和ABE 8e NG编辑系统高效纠正P992L位点(点突变)的能力。

sgRNA的构建方法:⑴合成各sgRNA的oligo干粉,各sgRNA信息见表2。⑵各sgRNA分别进行磷酸化退火,在500μl离心管中按表3加入各组分,于37℃反应30min。反应结束后,将离心管置于开水中,使其自然冷却至室温。⑶冷却结束后,按表4加入各组分后,于16℃反应2h;其中U6-PMD19-T线性化载体,通过TA克隆得到,随后用BbsI酶切回收得到。⑷反应结束后,进行转化。第二天挑取单克隆通过sanger测序验证(如图6所示)。

转基因细胞系的构建方法为:以AAVS1-eGFP-P2A载体为模板,构建Donor质粒。Donor载体图谱如图7a所示,其中在P992L-hATP7B片段的下游为P2A偶联绿色荧光蛋白eGFP和嘌呤霉素抗性基因,方便后续进行筛选。在AAVS1位点进行基因敲入(KI)的原理,如图7b所示。将PX459、AAVS1-sgRNA以及构建的Donor质粒转染至HEK293T细胞。转染后24h,用含嘌呤霉素的培养基继续培养。经过不断的筛选,细胞不再死亡后,通过无限稀释获得单克隆细胞。最后,通过测序验证此细胞基因组上P992L突变点成功插入。

上面结合附图对本发明的实施例进行了描述,但是本发明并不局限于上述的具体实施方式,上述的具体实施方式仅仅是示意性的,而不是限制性的,本领域的普通技术人员在本发明的启示下,在不脱离本发明宗旨和权利要求所保护的范围情况下,还可做出很多形式,这些均属于本发明的保护之内。
